Did you change to new rotors when you swapped pads? I didn't and even though I hosed the rotor holes from the side and tons of stock pad dust came out, there was a lot more inside. Also, did you clean the calipers completely? I was lazy the first time around and didn't and I found that a lot of stuff came out on the bedding in process...that could definitely not have come from the powerstop pads for those short stopping bursts.
