Maybe you should try using windows when formatting USB. Mac places an "invisible" file which messes up with idrive.
I haven't looked at the map data, but if you have 3 distinct folders, then I would recommend getting 3 USB sticks (1 for each folder) (you can even do it with 1 stick, but it will take forever to copy/past data from computer) and doing the update with 3 sticks instead of just 1. It's slightly less inconvenient, but it ensures everything works fine.
